coli is a type of bacteria that normally lives inside our intestines, where it helps the body break down and digest food.
Metagenomics and metaproteomics - the studies of the suites of genes and proteins in a microbiome - attempt to move beyond asking “who is there?” to asking “what are you doing?”. Their focus is on function rather than identity. Given the high genomic diversity within a given species, and the high rates of gene transfer between them, this focus makes much more sense if we want to understand how microbiomes function in disease and health. E. coli is a good example of the diversity within a species - of its 5,000 genes, only 2,000 are common to all strains, and it has access to a “pangenome” of 13,000 genes.
E. coli is a common but not abundant inhabitant of human gut microbiomes. It typically comprises less than 1% of a person’s microbiota. I don’t know of any genes or proteins unique to it that have been identified as essential for health or any microbiome functions. It is unlikely that E. coli is essential for human survival in its role as a member of the microbiome. The only way to prove this would be to show that it is completely absent in healthy humans. But showing that there is not a single cell of E. coli in someone’s gut is probably impossible and certainly pointless.
If E. coli proves essential to human survival, it will be in its role as a workhorse of genetic engineering. Perhaps it will be used to produce a vaccine or antidote to a civilization-destroying pandemic. Or it will be engineered to suck up carbon from the atmosphere or oceans before we fry the planet. But absent these scenarios, it is just another bug.
